头 originally meant 'head' — a pictograph of a large person with emphasis on the top. It was then borrowed as a lightweight noun suffix (as in 木头, 石头) through grammaticalization, much as 'head' in English appears in 'figurehead' or simply gets bleached of meaning entirely.
